Otome games almost always have a female protagonist. They're technically just story-based video games targeted at women, but they usually involve a female protagonist having different romance options, and that taking up a decent part of the game. They are usually pretty story-heavy visual novels, though some involve more "regular gameplay" elements and aren't solely visual novels.
Also, Pokémon Crystal was the first Pokémon game to allow a female player character. In all games after that, you've been able to play as a girl.
If you like going on the darker side of humanity side of things, The Last of Us and The Last of Us 2 are pretty solid. Also, the HBO series was awesome and had high levels of fidelity to the game.
